BioData.pt | ELIXIR-PT is very proud to announce the launch of four new ELIXIR Node Services: D-Cellerate, EvoPPI, Pegi3S, and Ready for BioData Management?.
D-cellerate, one of our latest ELIXIR Node Services, is a web application that provides a graphical interface for Seurat version 3, a popular single-cell RNA-seq (scRNA-seq) package for R. It presents an easy-to-use UI and exports results as an HTML report with a focus on reproducibility.
It is free, open-source, and licensed under CC-BY 4.0 being available not only as an R package but also as a Docker image.
This service is supported by the #BioDataPT Project (BIODATA.PT 22231/01/SAICT/2016) and maintained currently at the IGC by António Sousa and Ricardo Leite. It is noteworthy to acknowledge the contributions of Daniel Neves, Daniel Sobral, and Henrique Costa.
- EVOPPI
EVOPPI, recently added to our portfolio of ELIXIR Node Services, is a web application that allows the easy comparison of publicly available data from the main Protein-Protein Interaction (PPI) databases for distinct species. This service is maintained by the Phenotypic Evolution Group at IBMC/i3S which is led by Jorge Vieira.
EVOPPI allows two types of queries: (i) same species comparisons, for those queries involving two or more interactomes from a single species, and (ii) distinct species comparisons, for those queries involving two or more interactomes from two distinct species.
Currently, EVOPPI provides 217225 genes, 1913678 interactions and 52 interactomes for 10 different species.
This service is supported by the #BioDataPT Project (BIODATA.PT 22231/01/SAICT/2016).
- Pegi3S
The Pegi3S Bioinformatics Docker Images Project, recently promoted to ELIXIR Node Service, is a collection of Docker images for commonly used bioinformatics software maintained by the Phenotypic Evolution Group at IBMC/i3S which is led by Jorge Vieira.
A Docker image is a read-only template that contains a set of instructions for creating a container that can run on the Docker platform. This collection of Docker images provides clear instructions of use, examples of typical command invocations, and test data in order to encourage its use by researchers without training in informatics.
At present, over 50 Docker images are provided that have been downloaded more than 6000 times.
This service is supported by the #BioDataPT Project (BIODATA.PT 22231/01/SAICT/2016).
- Ready for BioData Management?
Ready for BioData Management? is a capacity building and training programme in data management for the life sciences, launched by BioData.pt in 2019. Its aim is to increase awareness and expertise in data management best practices and data management plans among Portuguese researchers, mainly from the life sciences.
The programme includes an introductory and an advanced applied course on data management plans, and lectures geared towards masters and PhD courses. A course on day-to-day data management is currently in preparation.
This service is supported by the #BioDataPT Project (BIODATA.PT 22231/01/SAICT/2016) and maintained at INESC-ID by Ana Portugal Melo, Daniel Faria, and João Cardoso.
